Getting various formats of multimedia working uniformly in GNU/Linux can take some intellectual elbow grease. Having run through the process several times myself, I'm going to try to catalog some tips to get everything up and working smoothly, so you have an enjoyable GNU/Linux-desktop experience, using free software where you can, and proprietary software if you must.
64-bit builds of GNU/Linux have their own little hoops to jump through to get everything playing nicely together, particularly with regard to proprietary software for which no 64-bit native versions currently exist, so I'll try to include detailed information for working around x86_64 architecture-specific problems.
Like most of our guides, this is aimed primarily at Debian GNU/Linux, but I'll try to give tips that can work on as wide of an array of distributions as possible.
PulseAudio
PulseAudio is an advanced sound server for GNU/Linux. It enables you to manipulate your sound in various ways, for example, outputting sound to another machine across a network. It's also very compatible and makes excellent "middle-ware" to be sure that, whether an application natively uses ALSA, OSS, or ESound, you can control sound in a uniform manner, through a common interface. To put it simply, it can help things to "just work" without knowing obscure details about the various sound systems.
Compiling from source:
Be sure you meet the requirements: http://pulseaudio.org/wiki/DependenciesListDistroSpecific
Use the following configure line for Debian and Debian-based distros:
./configure --prefix=/usr --sysconfdir=/etc --localstatedir=/var

Adobe Flash
Adobe Flash is a very common format for multimedia on the Internet. YouTube, Google Video, and probably most embedded videos sites use it. Though it has traditionally been proprietary, there are free implementations progressing quite nicely. I have been able to successfully play YouTube videos with newer builds of SWFDEC. (0.7 I think it was.)
For 32-bit machines, setup is as simple as downloading and installing the latest player, however for 64-bit version
